I wanted to know how I would log messages like Club Penguin would. I tried to go into the log for the Admin Tool but all it says is this on every line: 2013/12/31 16:57:59.125 - [ WARNING ] [id: 20] (SmartFoxServer.readIncomingMessages): Unexpected / Malformed input: java.nio.charset.MalformedInputException: Input length = 1

Can you explain exactly what you are trying to do?
You want to log each and every public chat message in the log files? Are you sure about this? It may generate an awful lot of data.
The error indicates that one or more clients are sending incomprehensible data to the server. In other words they don't speak the SFS protocol. It might be a temporary issue, but if it persists for long time and high frequency it could be a malicious attack.
You should monitor your logs and network more closely.

Thank you Lapo for this response I may not end up making the logs but I really do appreciate the feedback on the error could this be a DDOS attack?

Maybe, yes. You will have to continue monitoring the network, maybe with the help of your system admin if you don't know what to look for.
